I've been getting multiple notifications in my email from threads I'm subscribed to, but when I click the link, I only see one new post. Is there something wrong with the notification system, or are people clicking "submit" multiple times and deleting the extra posts?

Perhaps the new posts somehow been deleted by the mods before the time you were checking in. That's the most logical reason i could think of for your case.
